Manually defined shortkey seems disabled, but only inside specific projects

I set ahortkeys for RTL/LTR, they normally function but for some reasons every now and then, inside specific project packages, nothing happens when I use them, while using the long ALT+0253/0254 does insert the required mark.

This probably has to do with some setting that comes with the package or something of this kind, but what exactly?
